For example: Ones NN is in H9 and the other is in H3

The sign are different. But I rely more on the house it sits in. The sign would show the traits

Could a synastry with this configuration be able to long live a relationship of any type?

You can't just decide what counts and what doesn't. What signs are they in? How near to each other are they?

I didn't say what counts and what not. I was just explaining what I consider priority considering the Nodes in my opinion.

They are 2 houses apart. Cancer H9 and Virgo H3

I don't understand the question. What is the placement of each NODAL axis? For simplicity's sake -- what's the NNODE for each?
